Freiburg were threatening to level matters in the last 20 minutes, as Lucas Holer unleashed a low volley unmarked inside the six-yard box that goalkeeper Alexander Nubel tipped towards the goal-line before it was cleared by Sule.
Christian Gunter finally equalised for the hosts eight minutes before time with a strike across Nubel after racing clear on goal from Grifo's through ball.
Lewandowski had a big chance to snatch the winner for Bayern in the last seven minutes with a header at the back post from Joshua Kimmich's deep cross but Flekken produced the save and Freiburg held on to frustrate the champions, safe from any relegation worries.
