The Red Devils finished fifth in the 2015-2017 season and will compete in the Europa League this campaign.
This is second season in the last three years that United have not competed in Europe's biggest club competition and the Portuguese believes it won't be the same.
"Manchester United have to be in the Champions League. It is obvious. The Champions League is empty when Man United is not there," Mourinho said in an interview with BT Sports.
"Imagine a Champions League without Real Madrid, Barcelona... There are certain clubs where the Champions League is not the Champions League if they are not there.
"It's Man United's natural habitat. We have to get back."
