Carlo Ancelotti went with the same starting line-up that got the job done in last season's Champions League final, as new signings Antonio Rudiger and Aurelien Tchouameni started on the bench.
The Europa League winners looked to get off to a lively start when Jesper Lindstrom forced Thibaut Courtois into a fine save on 12 minutes, before Daichi Kamada was denied by the Real shot-stopper minutes later.
Ancelotti's men got stronger as the half went on and they nearly opened the scoring on at the midway point when Vinicius Junior saw his effort cleared off the line.
The Brazilian winger went close once again on 37 minutes with a curling effort from distance that was tipped away by Kevin Trapp.
From the resultant corner, Los Blancos got the breakthrough when Casemiro did well to keep in Karim Benzema's strike and found David Alaba, who slotted home from close range.
The Spanish side carried that momentum into the second half and nearly bagged a second goal on the hour mark when Casemiro rattled the top of the crossbar with a strike from distance.
Real would get their reward a few minutes later as Vinicius turned provider after breaking down the left flank to pick out Benzema, who sent a first-time strike past Trapp.
Rodrygo was introduced for Luka Modric with 20 minutes left on the clock and his impact was almost immediate as he led a counter attack that ended with Toni Kroos blasting wide of the mark.
With one eye on the weekend's LaLiga action, Ancelotti withdrew Vinicius, Kroos and Dani Carvajal for Dani Ceballos and new signings Rudiger and Tchouaméni as Los Blancos saw out the clash with relative ease to claim their fifth Super Cup.
