Ronald Koeman surprisingly left Antoine Griezmann on the bench in favour of 17-year-old Pedri while Sergio Ramos returned for Los Blancos.
Los Blancos were ahead after just five minutes when the returning Benzema delightfully played in Federico Valverde who rifled the ball beyond Neto.
The visitors' joy was short-lived though as Barcelona were back on level terms three minutes later thanks to Ansu Fati, who turned home a cross from Jordi Alba.
Thibaut Courtois came to Los Blancos' rescue on 23 minutes to deny Lionel Messi from close range before Neto denied Benzema at the other end moments later.
Zidane was forced into a change just before the break as Nacho was unable to continue and was replaced by Lucas Vazquez.
After a quiet start to the second half, Los Blancos were awarded a penalty after the Video Assistant Referee spotted Clement Lenglet's foul on Ramos.
The returning Ramos stepped up and sent his spot-kick under Neto to restore Real's lead in the encounter on 63 minutes.
Koeman, meanwhile, waited until the 81st minute to make changes as Griezmann, Trincao and Ousmane Dembele were introduced for Fati, Pedri and Sergio Busquets.
However, Luka Modric ended any hopes of a Barcelona comeback as the Croatian bagged the third goal on 90 minutes with a clever finish from close range.
