Rashford was handed a starting birth by Mourinho for their first European tie, but was taken off in the second half after a below-par performance.
The Englishman was believed to be frustrated at being substituted, and did not follow instructions from United's coaching staff after the game.
Mourinho is believed to have had a stern word with Rashford over his attitude, which has been a cause for concern in recent times.
