Brazilians head coach Miguel Cardoso made a few changes from the draw with Kaizer Chiefs as Aubrey Modiba, Bathusi Aubaas, Letlhaku and Peter Shalulile were handed starts.
Shalulile, who was unused against Chiefs, was looking to make the most of his opportunity as he was denied by a fine save from goalkeeper Sage Stephens on 17 minutes, before his towering header crashed against the crossbar two minutes later.
Stellenbosch, meanwhile, were quite happy to sit back and soak up the pressure as Sundowns remained dominant on the ball as the first half went on, although the hosts were unable to provide a threat on the counter.
Stephens and Shalulile was proving to be a personal battle, with the Stellenbosch shot-stopper producing a fine save ten minutes before the break to deny the Brazilian in the six-yard box while Tashreeq Matthews squandered a big one-on-one chances moments later after weaving his way into the box.
However, Sundowns were awarded a penalty on the stroke of halftime after a foul on Shalulile, although replays suggest the tackle took plac outside of the box. The Namibian striker stepped up and converted the spot-kick to become Premier Soccer League's all-time leading scorer, surpassing Siyabonga Nomvethe's 129 goals.
Sundowns responded with a change at the start of the second half as Arthur Sales made way for Rayners after a quiet opening 45 minutes, while Stellies coach Steve Barker threw on Lehlogonolo Mojela for Thato Khiba a few minutes later.
The hosts nearly found themselves two goals behind when Kutlwano Letlhaku won possession high up the pitch and surged towards the goal before sending his powerful strike over the target, although passing to Rayners seemed like a better option.
The home side introduced a couple more changes with 15 minutes left on the clock as Chumani Butsaka and former Sundowns winger Lesiba Nku were brought on in place of Ibraheem Jabaar and Andr De Jong.
Even with the late changes, Sundowns were able to see off the late push from Stellenbosch to secure three points while extending their unbeaten run to five matches in the league.
