It was a special evening for Jermaine Seoposenwe, who scored in the first leg, who registered her 100th cap for the women's national side.
The African champions dominated possession for most of the parts of the first half, but Ellis was forced to make a change at the midway point as the influential Noxolo Cesane was forced off and replaced by Lebohang Ramalepe.
Neither side were able to find the back of the net opening 45 minutes, although the visiting side did have goal ruled out for offside just few minutes before the halftime break.
The deadlock was broken before the hour mark as captain Thembi Kgatlana found the back of the net for her second goal in the tie.
The African champions were unable to find a second goal in the latter stages, but they were already home and dry by the time Kgatlana fired home her goal.
South Africa will now meet Nigeria in the final round, with the securing a place at the Paris Olympic Games.
