The match went into the half-time break with Dortmund leading by a solitary goal. Bayern should have at least got an equaliser in a half that was filled with opportunities.
On the hour-mark Xabi Alonso hit the crossbar with a left footed shot from outside the box following an assist by Franck Ribery.
Aubameyang nearly doubled the lead in the 71st minute as he hit a right footed shot from the egde of the box but his effort sailed to the right.
In the 84th minute Thomas Muller came close to finding the equaliser but his header from the centre of the box narrowly missed to the left after he was found by Mats Hummels with a cross.
In the end Bayern ran out of time as Dortmund hanged onto their lead and won all the three points.
