Barca made six changes from the side that suffered a shock loss to Osasuna, with goalkeeper Neto and Ronald Araujo getting rare starts alongside the return of Jordi Alba, Sergio Busquets, Arturo Vidal and Luis Suarez.
Quique Stetien's charges had a quick start, as Riqui Puig rattled the crossbar with a long range strike in just the second minute and Vidal was also denied the opener by the woodwork ten minutes later.
However, Blaugrana eventually broke the deadlock in the 24th minute after Anssumane Fati unleashed a first-time from inside the box into the bottom corner from Messi's pass.
Setien's troops were 2-0 up with nine minutes remaining of the first stanza after Messi pounced on a loose ball inside the box to fire a low strike into the bottom corner.
The visitors had complete control of the game and Suarez made it 3-0 on the stroke of half-time with a close-range header past goalkeeper Roberto Jimenez after a well-weighted cross from Alba.
Barcelona continued to cause trouble for the hosts in the early stages of the second stanza as Nelson Semedo extended the lead just before the hour-mark with a close-range finish after he was teed up by Puig on the edge of the box.
It was one way traffic for Setien's men as Messi bagged the fifth goal and got his brace in the last quarter of an hour with a cracking strike inside the box after receiving a cross from Alba.
Barca kept Alaves on their toes in the last 12 minutes, as they brought the fresh legs of Martin Braithwaite in place of Fati upfront.
Joselu almost scored a consolation goal for the hosts in the last eight minutes with a header after a lofted cross in the penalty area but his effort missed narrowly wide as the Catalan giants finish the season with a thumping win.
