With qualification to the quarter-finals already confirmed, coach Desiree Ellis introduced a few changes as Janine van Wyk, Sibulele Holweni and Kholosa Biyana all got starts.
The South Africans enjoyed a lot of the ball in the early stages, with both Thembi Kgatlana and Nomvula Kgoale trying their luck from distance in the opening 15 minutes.
Ellis was forced to make a change with just over 10 minutes left in the first half as Jermaine Seoposenwe came off injured and was replaced by Melinda Kgadiete.
Botswana, meanwhile, had a couple forays on the counter in the first half but the duo of Van Wyk and Bambani Mbane did well to thwart any attempts in and around the 18-yard area.
South Africa upped the tempo upon resumption in the second half as Kgatlana's header managed to force Maitumelo Baseja into a fine save.
Banyana suffered another injury blow with 20 minutes left on the clock as star forward Kgatlana was stretchered off and replaced by Nthabiseng Majiya.
However, Majiya made the desired effect as she got only goal of the game for Banyana on 80 minutes with a finish into an empty net after Kgoale's initial strike was saved by Botswana's number one.
