The home side continued to dominate and eventually increased their lead in the 34th when an un-marked Neymar headed home Dani Alves' cross for his second of the game.
Marc-André ter Stegen was called on upon for the first time in the 74th minute, as he got down well to keep out Zlatan Ibrahimovic's stinging effort from distance.
The visitors went close four minutes later when Edison Cavani fired into the side-netting, after a goal-mouth scramble.
PSG were presented with a chance in the 89th minute but Ezequiel Lavezzi could only fire an effort straight at Ter Stegen.
Luis Enrique's side move onto the last four having won the tie 5-1 on aggregate, while PSG are eliminated at the quarterfinal stage for the third straight season.
