Pablo Sarabia also had another chance for the visitors in the 12th minute from a similar position, but he also blazed his strike over the bar.
In the 21st minute, Diego Costa should have made it 1-0 for the hosts with a header close range header that forced Sergio Rico into a great stop.
Costa had another chance seven minutes before halftime but Rico was on hand to keep out the striker's low strike once again.
There were no signs of an opening in the opening 10 minutes of the second half as the home side held possession mainly in their own half, while the visitors were waiting for chances on the counter-attack.
Atletico's Angel Correa had a chance to break the deadlock in the 65th minute with a free-kick from just outside the box that was smothered by Rico.
Costa eventually broke the deadlock for Atletico in the 73rd minute with a clinical finish inside the box after Sevilla failed to clear Saul's free-kick, 1-0.
Seven minutes later, Sevilla were level after Jesus Navas whipped in a cross that took a deflection and wrong footed goalkeeper Moya who could only help it in the back of the net, 1-1.
Juan Correa then scored the winner for the visitors two minutes before time with a wonderful lobbed strike over Moya inside the box to hand Sevilla the advantage heading into the second leg.
