Mikel Arteta made a few surprises in the line-up, as Eddie Nketiah and Joe Willock were handed starts ahead of Nicolas Pepe and Alexandre Lacazette, while Mesut Ozil was left out of the squad completely.
However, the Gunners manager was forced into a change as early as the sixth minute when Granit Xhaka picked up an injury and was replaced by Dani Ceballos.
Despite Xhaka's departure, the visitors carved out an opening for Nketiah, who fired a first-time effort wide of the mark from Bukayo Saka's cross from the right flank.
Arteta was forced to use the second of his five substitutes with just over 20 minutes played as Pablo Marí pulled up in the box, which saw the return of David Luiz.
City had to wait until the 34th minute for a clear sight of goal as Raheem Sterling was denied by Bernd Leno, who was on hand to thwart David Silva and Riyad Mahrez a few minutes later.
After missing golden chance, Sterling made amends for the miss after Luiz's poor attempt at a clearance saw the ball fall into the path of City winger who volleyed past Leno.
The Gunners got off to the worst possible start after Luiz was sent off for bringing down Mahrez in the box, which allowed De Bruyne to slot home the second goal from the penalty spot on 50 minutes.
Arteta responded with a triple change after the hour mark as Lacazette, Ainsley Maitland-Niles and Reis Nelson were introduced at the expense of Willock, Matteo Guendouzi and Nketiah.
It was one-way traffic throughout the second half but the hosts were handed some bad news in the final 10 minutes as defender Eric Garcia was stretchered off after collision with goalkeeper Ederson.
City did manage to bag a third goal in seond-half stoppage time as Phil Foden rifled home from close range after Sergio Aguero struck the woodwork.
