Sadio Mane got a start in the attack alongside Serge Gnabry and Thomas Muller, while fellow new signing Matthijs de Ligt started on the bench.
The Bavarians got off to the perfect start as the highly-rated Jamal Musiala opened the scoring in the 14th minute with a low strike into the far corner.
Leipzig thought they had found a quick response when Christopher Nkunku fired past Manuel Neuer two minutes later, but the strike was ruled out for offside.
Bayern went on to double their lead just after 30-minute mark as Gnabry turned provider to play in Mane who found the back of the net with a left-footed strike for his first official Bayern goal.
The Bundesliga champions were able to snag a third goal just before the halftime break, with full-back Benjamin Bavard getting his name on the scoresheet.
After a disappointing first half, Leipzig managed to give themselves some hope just before the hour mark when Marcel Halstenberg sent a looping header over Neuer.
However, the Bavarians ended any hopes of a second-half comeback seven minutes later when Gnabry added the fourth goal on the night with his strike of the new season.
The scoring was not done though, as Leipzig were awarded a penalty for Lucas Hernandez's foul in the box, which allowed Nkunku to convert and reduce the deficit with 13 minutes to play.
Leipzig set up a nervy finish when Dani Olmo made it 4-3 in the 89th minute with a lovely finish that beat Neuer at his near post after a swift counter-attack.
However, second-half substitute Leroy Sane wrapped up the win for the reigning German champions with the fifth goal in the 89th minute sealed the Super Cup title.
