The two-month break has been kind to Bayern as Lewandowski was able to recover from his knee injury and was thrown straight in the line- up while Philippe Coutinho dropped to the bench.
Despite Lewandowski's return, the first opening went the way of the home side as Anthony Ujah collected a cross from Florian Hubner before firing just over Manuel Neuer's crossbar, signalling their intent in the opening 10 minutes.
Bayern did have the ball in the back of the net on 19 minutes through Thomas Muller turning home Serge Gnabry's effort but the goal was ruled out for offside by the Video Assistant Referee (VAR).
The visitors had to wait 20 minutes for the next chance to open the scoring after Neven Subotic was adjudged to have fouled Leon Goretzka in the box, which allowed Lewandowski to slot home his 40th goal of the season from the penalty spot.
It was more of the same in the second half, with Leon Goretzka going close to doubling the tally five minutes in as his deflected effort sailed inches wide of the upright.
The hosts eventually looked to their bench to freshen things up in the attack, as Ujah and Robert Andrich made way for Sebastian Andersson and Christian Gentner in the 71st minute.
However, it was the visitors who went close to bagging the next goal on 80 minutes through Gnabry, who managed to create some space in the box before seeing strike kept out by the palms of Gikiewicz.
From the resultant corner, the Bavarians managed to bag a second goal when defender Benjamin Bavard guided header into the bottom corner to seal the win for the visitors while re-establishing their four-point lead over Dortmund.
