The Buccaneers raced into a first-half lead thanks to a strike from Siphamandla Msezane.
Neo Mokoena extended Pirates' lead five minutes after the halftime break before Puleng Bapela added the third goal after the hour mark.
Stellenbosch remain top of the table, two points ahead of second-place Kaizer Chiefs who have played two games less.
