Bianconeri manager Maurizio Sarri made three changes, as they were boosted the return of defender Matthijs De Ligt, while Blaise Matuidi started ahead of Miralem Pjanic in midfield and Paulo Dybala replaced Gonzalo Higuain up top.
The visitors were lively in the opening exchanges and managed to open the scoring in the 16th minute after Alejandro Gomez played a through ball into the area before Duvan Zapata applied the finishing touches to find he bottom corner.
Juventus absorbed the pressure but after the half-hour mark, they came out of their shell as Dybala came close to finding the equaliser with a first-time volley that forced shot-stopper Pierluigi Gollini into a fine save at full-stretch.
Sarri's charges had the momentum in the closing minutes of the first stanza but they lacked the cutting edge in the final third and went to the break trailing Atalanta by an odd goal.
The Old Lady were spirited coming from the break and ten minutes inside the second stanza, they were awarded a penalty after Dybala's cross deflected off the arm of Marten de Roon. Ronaldo stepped up to take the spot-kick and levelled matters for Sarri's men with a powerful strike.
Ronaldo came close to making putting the hosts ahead with 20 minutes remaining after latching onto a cross inside the box but the Portuguese attacker was brilliantly thwarted by Gollini.
However, Gian Piero Gasperini's troops restored their lead in the last ten minutes thanks to Ruslan Malinovsky's strike from the edge of the box after he was setup by Luis Muriel with a square pass.
There was more drama in the end as Bianconeri were awarded a second penalty in the last minute after Muriel was deemed to have handled in the box, which allowed Ronaldo to complete his brace and secure a point for the league leaders.
