The United captain was taken off when the scoreline was still 1-1, just minutes after his side didn't receive a penalty despite Joe Ledley playing the ball with his hand.
While some suggested Rooney was annoyed with his substitution, Mourinho confirmed the 30-year-old's outburst was caused by anger with the officials.
"He was angry with a possible penalty," Mourinho said, as quoted by Manchester Evening News.
"He was complaining with the referee on the pitch, he was complaining with the fourth official on the bench, he was really upset with it, but even at 1-1 I told him 'Forget it, let's forget it.'"
United won back-to-back Premier League games for the first time since August and Mourinho was happy with his side's recent results.
"It's two big wins because two victories means six draws," he added.
"In five matches you win two and lose three, in terms of points it's better than five draws.
"But the reality is that I forget my draws and I focus on my performances and the performances are very good for a long time, a long time. So the players deserve these two - happiness at home and happiness away.
"But now comes West Bromwich Albion, very difficult and then we have Sunderland, Middlesbrough, teams that desperately need points to run away from the relegation."
