The Red Devils had chances to take the lead, but Darren Randolph produced a couple fine saves to deny the likes of Marcus Rasford and Jesse Lingard, as the score remained 1-1 at halftime.
With United struggling to break down the visitors, United introduced Rooney and Mkhitaryan after the hour mark.
The hosts had the ball in the back of the net in the 77th minute, but Lingard was flagged offside when Mkhitaryan's effort crashed off the upright.
The Red Devils pushed for a winner in the closing stages and even threw on Maroune Fellaini, but they were unable to bypass the West Ham defence and had to settle for a point.
