Antonio Conte was without Eden Hazard, Pedro Rodriguez and Victor Moses for the encuonter.
The Blues got off to a bad start as they were reduced to 10 men in the 14th minute when Gary Cahill was shown a straight red card for a late challenge on Steven Defour.
Burnley then took the lead in the 23rd minute when Sam Vokes fired home from close range, following a cross from Matt Lowton.
The visitors then managed to double their lead in the 39th minute as Stephen Ward rifled the ball into the top corner from inside the box.
It got worse for Chelsea four minutes later as Vokes rose well to head home Defour's cross for his second of the game, 0-3.
With the Blues struggling up front, Conte introduced Alvaro Morata for his league debut, with the in-effective Michy Batshuayi making way.
Morata made the perfect impact as he pulled a goal back for Chelsea in the 68th minute as he headed home Willian's cross.
Chelsea's task was made even tougher in the 80th minute when Cesc Fabregas was sent off for picking up his second yellow card of the game.
The Blues bagged a second goal in the 87th minute as Morata's knock-on found David Luiz, who volleyed home from six-yards out.
Nevertheless, Burnley managed to see out the closing stages to claim a famous victory at Stamford Bridge.
