Bayern made a few changes from their UEFA Champions League final win, with Thiago Alcantara a notable absentee after joining Liverpool and David Alaba missing due to a muscle injury but they were bolstered by Leroy Sane, who made his debut against his former side.
Gnabry gave the Bavarians a dream start with the opener in the fourth minute after latching onto a long ball inside the box before curling a strike beyond goalkeeper Ralf Fahrmann from the edge of the box.
The hosts were all over Schalke as Leon Goretzka eventually doubled their lead in the 19th minute with a sweeping low strike from the edge of the box after he was teed up by Thomas Muller.
Robert Lewandowski added the third goal for Bayern on the half-hour mark from the penalty spot after the Polish striker was brought down in the box by Ozan Kabak.
Hans-Dieter Flick's charges almost went to the break with a 4-0 lead but Niklas Sule was denied by the post with a curling strike at the near post just three minutes before the half-time whistle.
The fourth goal did arrive two minutes after the break as Gnabry completed his brace with a precise strike to the gaping net from a tight angle after Sane intercepted a tame back pass in a high press.
Gnabry made it a night to remember on the hour-mark after completing his hat-trick with a tap-in at the far post after Sane's through ball.
Bayern registered the sixth goal in style with 20 minutes left on the clock after Lewandowski made a cheeky cut-back towards the centre of the box that was volleyed home by Muller.
