Messi, Sergi Roberto, Clement Lenglet, Jordi Alba and Luis Suarez were the only players to retain their spots from the final LaLiga game.
The hosts got off to the perfect start after taking the lead on 10 minutes when Lenglet evaded his marker to nod home Ivan Rakitic's corner, despite Napoli's shouts for a foul on Kalidou Koulibaly.
The lead was doubled in the 23rd minute as Messi weaved his way past a few challenges before curling the ball into the bottom-left corner to put Barcelona ahead in the tie.
Messi thought he had bagged his second and Barcelona's third seven minutes later after some superb control led to a composed finish at the far post, but the goal was ruled out for a handball in the build-up by the Video Assistant Referee.
However, VAR worked in Barca's favour just before the halftime break after being award a penalty for Koulibaly's foul on Messi in the box.
Suarez took responsibility with Messi still limping from the tackle from the Napoli defender and made no mistake from 12-yards out to make it 3-0 on the night and 4-1 on aggregate.
The drama in the first half did not end there as Napoli awarded a penalty in the third minute of time added on, which allowed Lorenzo Insinge to reduce the deficit.
The visitors were fired up after the break and managed to carve out a couple sights at goal, but Gerard Pique produced a couple last-ditch challenges to keep the opponents at bay.
While Quique Setien withheld his changes, Gennaro Gattuso made a double change with 20 minutes remaining as Hirving Lozano and Arkadiusz Milik were introduced.
Milik had the ball in the back of the net on 80 minutes with a towering header, but the Napoli striker's effort was ruled out for an offside.
The Catalan giants were able to see off a late push from the Serie A outfit to seal the win and set up a clash with Bundesliga champions Bayern Munich in the next round.
