The Reds took the game at Anfield to extra-time after cancelling out Atletico's 1-0 first-leg lead through Georginio Wijnaldum's goal, and looked set to secure progression when Roberto Firmino scored a second in the 94th minute.
However, Diego Simeone's side rallied back to score three goals and eliminate the shell-shocked home team.
"We saw all the goals we conceded, we shouldn't concede these kind of goals," Klopp told BT Sport after the final whistle.
"Tonight, it is difficult to explain these goals, but it is like it is.
"I don't understand, with the quality they have, the football they play. They could play proper football but they stand deep and have counter-attacks.
"I realise I am a really bad loser, especially when the boys put such an effort in against world-class players on the other side who defend with two rows of four. It doesn't feel right tonight, to be honest."

The German tactician, who had lost his first double-legged knockout tie in a European competition since taking charge of Liverpool, also stated that Atletico's first strike turned the game on its head.
"We score the second goal and then everyone sees their first goal. The pass (from goalkeeper Adrian to an Atletico player in the build-up to the goal) was not really helpful," he added.
"Adrian is a lovely boy but, in this moment, he makes the wrong decision. In that moment, usually conceding a goal is part of football and shouldn't have a massive influence.
"But in this moment, the momentum changed. Before that, Madrid were wondering how they should cope. Before that, everything felt natural for us. Then we became a bit stiff and they became a bit fresher in the legs. They score two goals."
