The Citizens conceded a penalty in the second minute of the clash, with Terence Tisdell managing to slot home at the second time of asking after his spot-kick hit the woodwork.
Benni McCarthy’s men did not take long to reply as Zukile Kewuti made it 1-1 in the 15th minute after he was set up by Thabo Nodada.
After a quiet spell, Nodada had a good chance to give City the lead five minutes before the break after going one-on-one with the goalkeeper but he somehow slipped on his way and the chance went begging.
The half ended level at 1-1 in a very physical first stanza, although City were 2-1 ahead on aggregate.
McCarthy made his first change on the hour-mark by bringing on Bradley Ralani in place of Nana Akosah-Bempah.
The flow of the match was interrupted as the Mozambican side also made substitutions of their own.
