Both sides had opportunities to open the scoring in the opening exchanges, however they both failed to convert their chances.
There was a scare for Amajita just after the 30 minute mark, as goalkeeper Dumisani Msibi misjudged the ball, however the defence managed to clear the ball before it crossed the line, while Msibi was forced into a good save minutes later.
Ngubo came close to opening the scoring just before the halftime, but the striker's effort was cleared off the line.
However, it was the hosts who took the lead just a minute after the restart thanks to a goal from Eteme Adamou Achille.
The visitors pushed on and were rewarded, as Ngubo slotted home following a well-worked mover for an important away goal.
Amajita were forced to play the last 10 minutes of the game with 10 men, after goalkeeper Msibi was shown his second yellow for a dangerous tackle outside the area.
Shakes Mashaba's men will now return home, and will play the second leg in two weeks time.
