Amajita qualified for the 2019 Africa U-20 Cup of Nations after defeating Malawi 2-0 in the second leg of their qualifier on Saturday afternoon.
The nations came into the clash evenly poised following the goalless draw last weekend.
South Africa got off to the perfect start when Kobamelo Kodisang converted from close range following a cross from Thabiso Monyane, 0-1,
The hosts went close to pulling level on 29 minutes as Peter Banda's shot from distance rattled the frame of the goal.
Thabo Senong was forced into an early change before the break as Promise Mkhuma made way for Nkosingiphile Ngcobo.
Nevertheless, the visitors went into the halftime break leading 1-0.
10 minutes into the second half, Khulekani Kubheka was called into action as the Amajita shot-stopper kept out Banda's curling free-kick.
Kodisang went close to doubling Amajita's lead after 70 minutes but his curling effort sailed just wide of the upright.
Monyane eventually doubled the visitors' lead with six minutes remaining after turning home Ngcobo's cross.
