Goals from Thomas Buffel and Kara Mbodji helped Genk claim the three points on the night, after Jean Koffi looked to have sealed a point for Westerlo.
Ngcongca started for the Belgian outfit and lasted the full 90 minutes, as his side move back into sixth spot on the Belgian Super League standings.
Genk's next encounter will see them take on Belgian giants Anderlecht at the Cristal Arena, as they continue their push for a European spot.
