The Argentine got his first taste of the Parc de Princes on Sunday, but his night lasted only 75 minutes as he was replaced by Achraf Hakimi with the score still locked at 1-1.
Messi looked perplexed with the decision to withdraw him with the game still there for the taking, although his countryman Mauro Icardi went on to bag a late winner to seal a 2-1 win for the Ligue 1 leaders.
"I think everyone knows that we have many great players, with a 35-man squad," Pochettino said after the game, as per RMC Sport.
"We have to make choices, within the matchday squad and then during the game, keeping in mind what's best for the team and every player.
"Sometimes the decisions are positive, or not, but that's what managers are there to do on the sidelines, to make decisions. It can please people or not."
The six-time Ballon d'Or winner is yet open his account for the club after three games, but will have the chance to change that against Metz on Wednesday evening.
