Luis Enrqiue decided to retain the attacking trio of Messi, Neymar and Suarez from the midweek clash, while Diego Simeone restored Mario Mandzukic and Koke to the Atletico line-up, with Fernando Torres dropping to the bench.
Barca went in search of the opener and were rewarded in the 12th minute, as Neymar turned home Lionel Messi's cross from three-yards out.
Neymar should have doubled the lead in the 22nd minute, but the Brazilian steered his header wide of the mark from close range, after some good work by Luis Suarez.
The lead was eventually doubled in the 34th minute, as a fine run from Messi ended with the Argentine teeing up Suarez, who placed his effort into the far corner.
Atletico failed to create any openings in the first half but managed to pull a goal back in the 56th minute with Mario Mandzukic converting from the penalty spot, after Messi had fouled Jesús Gámez in the area.
Messi eventually sealed the three points in the 88th minute, as the Argentine reacted quickest to a loose ball in the box to slot past Moya.
