The 31-year-old found the back of the net 14 minutes into the clash on Tuesday, after Ever Banega set him up with an immaculate lobbed pass from midfield.
Victor Moses equalised for the Super Eagles early in the second half when he converted his penalty, but with little time remaining, Manchester United defender Marcos Rojo scored the goal that sent Argentina to the next round of the competition.
Speaking after the match, Messi said that the team was always confident that they would get to the round of 16, though he admitted they did not expect to struggle against Nigeria like they did.
"I knew that God was with us and would not leave us out (of the competition)," he said, according to Irish Times.
"I don’t remember having ever suffered so much, because of the situation and because of what was at stake. It was a huge release for all of us.
"We had been through difficult days because of the result in the previous game, the situation we were in and because of a lot of things that came out.
"But fortunately we were able to achieve our objective. We knew we would do so. We didn’t expect to suffer so much but we were confident that we would get through. And thank God it happened."
Messi and Argentina will play Didier Deschamps’ France in the next round of the tournament, which will take place on Saturday afternoon.
