Marco Reus cracked the frame of the woodwork eight minutes to the interval after launching a pin-point free-kick outside the area.
Die Mannschaft and their counterparts remained unchanged following the start of the second stanza, with either side tough to crack down. That was until the 52nd minute when Gundogan smashed into the bottom corner following a loose ball from the edge of the area.
The Germans were in full flight three minutes later as Gundogan stabbed home his brace a following a low pass from Reus to extend the hosts' lead.
With the game in the balance, Germany introduced their first change with 66 minutes gone as Timo Werner filled in for Waldschmidt.
Werner announced his arrival in style as he finished in to the far corner after pulling a cut back following a diagonal ball 20 minutes from time.
Estonia tried with all their might to get a consolation closer to full-time, but the Germans defended strongly to walk off with a clean sheet
