Ruben Dias got his first Premier League start since the beginning of March, while Fernandinho, Jack Grealish and Raheem Sterling were also recalled by Pep Guardiola.
The home side signalled their intent early on as Gabriel Jesus opened the scoring after just four minutes after turning home a cross from Oleksander Zichenko.
The lead was doubled in the 23rd minute when Kevin de Bruyne's teasing cross found an un-marked Jesus, who nodded him his second goal of the day.
However, the Hornets managed to pull a goal back eight minutes when Hassane Kamara got through on goal and calmly slotted into the far corner.
The visitors' joy was short-lived though as Jesus turned provider when his cross found its way to Rodri who sent a superb strike into the back of the net to restore the two-goal cushion.
City showed no signs of slowing down in the second half as they awarded a penalty four minutes after the break, which saw Jesus complete his hat-trick from 12-yards out.
The Brazilian striker was not done after getting his fourth goal in the 53rd minute with a composed finish from close range after being set up by De Bruyne for a second time.
Roy Hodgson opted for a more defensive switch after the hour mark as Craig Cathcart replaced Samir while Joao Pedro came on for Ismaila Sarr.
The Hornets had a chance to pull another back on 81 minutes when Jeremy Ngakia was brought down on the edge of the box., However, Pedro stepped up and sent his curling effort inches wide of the mark.
Nevertheless, the five goals were enough to satisfy the home fans in attendance as City move four points clear of Liverpool, who face Everton on Sunday evening.
