The Citizens made six changes, as goalkeeper Ederson, Oleksandr Zinchenko, John Stones, Ruben Dias, Riyad Mahrez and Phil Foden were all recalled while Percy Tau started from the bench once again for Brighton.
City got off to a perfect start after IIkay Gundogan gave them the lead in just the second minute with a header at the back post from Mahrez's cross.
However, Pep Guardiola's charges were reduced to ten men in the tenth minute after Joao Cancelowas shown a straight red card for bringing down Danny Welbeck, who was in on goal.
Guardiola sacrificed striker Ferran Torres and brought on Eric Garcia to shore up the defence while Graham Potter was forced to make a change after Welbeck could not shake off an injury and was replaced by Leandro Trossard.
Man City began the second stanza just as they did with the first, with Foden doubling the lead three minutes from the break with a superb solo run before drilling the ball into the far corner.
However, the Seagulls pulled a goal back two minutes later after Rodri's poor back pass found Trossard, who also dribbled his way inside the box before unleashing a rocket into the top corner.
Adam Webster snatched the equaliser for the hosts in the last 18 minutes with a towering header inside the box after a cross by Pascal Gross.
Dan Burn completed the comeback four minutes later after bundling home a strike inside the box after his initial shot was parried back into his path by Ederson to hand Brighton their first-ever league win over City.
