Ralf Rangnick opted to drop Harry Maguire after the defeat to Liverpool, as Raphael Varane came into the side while Scott McTominay and Jadon Sancho were also restored to the line-up.
It was the Gunners who broke the deadlock after just two minutes when Nuno Tavares slotted at the far post after David de Gea had saved Bukayo Saka's initial effort.
The goal seemed to spark some life into the visitors as Bruno Fernandes was denied by a timely block by Gabriel after the Gunners struggled to play out from the back.
United went agonisingly close to breaking the deadlock on 25 minutes when Diogo Dalot rattled the crossbar with a powerful strike from distance, before Eddie Nketiah fired straight at De Gea at the other end in a one-on-one situation.
The Gunners were then awarded a penalty in the 30th minute after Nketiah had a goal disallowed for offside, but there was a foul on Saka in the build-up and the Gunners were awarded a penalty by VAR, which allowed Saka to convert.
United managed to pull a goal back two minutes later when Nemanja Matic turned provider to pick out Ronaldo, who bagged his 100th league goal with a first-time finish past Aaron Ramsdale as the visitors went into the break trailing
The visitors were then given a lifeline 10 minutes into the second half after being awarded a penalty for handball on Tavares. Fernandes stepped up instead of Ronaldo but sent his spot-kick against the upright.
United went close to pulling level just after the hour mark when Ronaldo played in Dalot down the right, before the latter saw his strike tipped onto the woodwork.
However, Arsenal bagged a third goal in the 71st minute as Granit Xhaka picked up a loose ball before rifling one into the bottom corner from 20 yards out.
The Gunners were able to see out the closing stages with relative ease to claim three points and move into the top four.
