The Spaniard initially did not want to comment on Toure's harsh criticism after the Ivory Coast midfielder suggested that he had treated him less favourably because he is African.
Guardiola, however, has now rubbished his former player's claims.
"He knows that I'm not racist," he told Televiso de Catalunya.
"Saying that... what can we do?
"We have been together during two years. We have had two years, 365 + 365 (days) to say it – and we can talk.
"If he leaves and later he says that... Don't mind, it is not worth (it)."
Toure made 48 appearances under Guardiola at City, but has been released by the club after eight years at the Etihad Stadium, during which he helped the Citizens lift seven trophies.
