England forward Marcus Rashford got the home team off to the perfect start when he found the back of the net in the sixth minute, but had his goal cancelled out by Dele Alli six minutes before the break.
However, Four minutes after half-time, the 22-year-old proved too much to handle for Spurs once again, converting a penalty that he won after midfielder Moussa Sissoko clipped his foot in the box.
Speaking after the loss, Mourinho, who spent just over two years in charge of the Red Devils between 2016 and 2018, admitted Ole Gunner Solskjaer's team deserved all three points.
"I think they deserved the victory by their first half. We didn't start well at all," he said, according to The National.
"I think for the first 30 minutes they were the best team, and I think because of that, for this strong 30 minutes where we were not there, and also because of the way we conceded the second goal, I think they deserved to win."
Mourinho then said he thinks United do better against the top six sides because they are happy to concede possession and play on the counter.
"United's results against the best teams this season have been good," he added.
"Chelsea, Liverpool, Leicester. For the way they play, it is easier for them.
"They are not afraid to have a defensive approach.
"It is easier for them against better teams, against teams who want more of the ball."
United are now sixth in the Premier League after 15 matches, two points behind Wolverhampton Wanders in fifth place, and eight points behind Chelsea in fourth spot.
