United enjoyed a lot of the ball in the early stages, but struggled to create clear-cut chances against a resolute Toffees defence.
However it was Everton who broke the deadlock in the 21st minute as Phil Jagielka found the back of the net with a clever finish from six-yards out.
The Red Devils went close to leveling matters in the 30th minute but Joel Robles produced a fine save to push Daley Blind's free-kick onto the crossbar.
The home side pushed for an equaliser but were unable to carve out any chances, as they went into the break trailing.
Pogba was introduced at the start of the second half and nearly drew United level in the 55th minute, but his header crashed against the crossbar.
Mourinho opted for a double change after 64 minutes as Luke Shaw and Henrikh Mkhitaryan replaced Ashley Young and Michael Carrick.
United had the ball in the back of the net in the 70th minute, but Ibrahimovic's header was ruled out for offside.
Marcos Rojo squandered another good chance after 76 minutes as the Argentine defender headed over the crossbar from six-yards out.
However, United were awarded a penalty in the final minute of stoppage time when Ashely Williams handled in the box. The Everton defender was also shown a straight red.
Ibrahimovic stepped up and made no mistake from the penalty spot to earn the Red Devils a point and kept their slim top four hopes alive.
