Aubameyang netted a hat-trick in 27 minutes to put Dortmund 3-0 up, before netting his fourth shortly after the halftime break.
Nicolai Muller pulled two goals back for Hamburg, but Ousmane Dembele grabbed Dortmund's fifth in the 76th minute.
