Bayern dominated the opening proceedings and had the first chance through Rodriguez, but the Colombian could only hit the side netting after being set up by Franck Ribery.
The Bundesliga champions went ahead after nine minutes when Robert Lewandowski converted a penalty after Ainsley Maitland-Niles had brought down Juan Bernat.
Arsenal should have equalised just two minutes later but Ozil fired straight at Bayern goalkeeper Tom Starke.
The Bavarians thought they had doubled their lead after 20 minutes, but new signing Corentin Tolisso's goal was flagged offside.
The Gunners' new main striker Alexandre Lacazette found himself in a one-on-one with Starke in the 32nd minute, but couldn't convert from close range.
The London club was lucky to only be one goal behind at the half-time break, after Petr Cech made a couple of saves to deny Thomas Muller and Rodriguez.
Both teams made a few substitutions at the interval, but it was again Cech who was in action shortly after the break, denying Rodriguez with another fine save.
Large parts of the second half were dominated by Bayern, although the proceedings were not as fluid due to the large number of changes made by both teams.
Theo Walcott also had a great chance to equalise for Arsene Wenger's side but second-half Bayern keeper Christian Fruchtl saved his attempt.
Bayern did eventually let their lead slip when Alex Iwobi got on to the end of a quick counter, heading in an equaliser in the 93rd minute.
The Gunners then turned the game completely on its head, winning the subsequent penalty shootout after David Alaba and Renato Sanches missed for the German side, while only Mohamed Elneny failed to convert for Arsenal.
