According to reports, infections are rising rapidly in Germany, who have since imposed new restrictions.
Serge Gnabry, Joshua Kimmich, Jamal Musiala, Eric Maxim Choupo-Moting and Michael Cuisance have all decided against getting the vaccine, however.
As a result, German publication Bild has reported that the club has informed them that their earnings will be wittheld for every game and training session they miss while self-isolating.
Bayern chief Karl-Heinz Rummenigge is hopeful the new punishment will help change the players' mind.
"Everyone has tried to sort out the non-vaccination issue and find a solution," Rummenigge said, as per The Sun.
"That didn't work out. Maybe it will work now."
Kimmich is currently self-isolating after coming into contact with someone who tested positive, but he explained last month that he has concerns about the vaccine.
"I have concerns about the lack of long-term studies. I am, of course, aware of my responsibility," the German midfielder said.
"I follow all hygiene measures and get tested every two to three days. Everyone should make the decision for themselves."
