Pirates conceded a 95th minute sucker punch to lose 1-0 on Wednesday night, which saw them drop from first position to second spot in Group A.
However, Josef Zinnbauer's men still booked their ticked to the knockout stages of the competition after collecting nine points from two wins and three draws.
Nigerian giants Enyimba, meanwhile, jumped from bottom spot in the group to first position following their heroics on Wednesday night.
As a consequence, Pirates will now be paired with one of the other group winners in Friday's quarter-finals draw.
The Buccaneers' three potential opponents are Algerian side JS Kabylie, ASC Jaraaf from Senegal and Moroccan giants Raja Casablanca.
The latter seem to be the favourites of the competition as they were the only team that won all their group games, scoring 13 times without conceding a single goal.
Egyptian side Pyramids, CS Sfaxien of Tunisia and Cameroon's Coton Sport are the other three teams that booked their last eight ticket after finishing their respective groups in second spot.
While Pirates lost only one game during the group stage, Raja, CS Sfaxien and Kabylie finished the group stage without a defeat.
