The hosts suffered a blow as in the 35th minute Alvaro Morata was forced off the pitch with an injury and was replaced by Willian.
Thibaut Courtois kept the Blues in game making a stunning save in the stroke of halftime to deny Fernandinho who had fired a powerful header at the near post.
Kevin De Bruyne broke the deadlock in the 67th minute, collecting a return pass from Gabriel Jesus before unleashing an unerring left-footed finish from outside the area, 0-1.
City struggled for regular flow of clear-cut chances despite their superiority with the match stretching to the 80th minute.
Conte's charges tried to comeback into the match but Pep Guardiola's troops were much quicker on the second balls and saw the result out.
